Yay... its one of those i can answer swiftly 
Basically what it boils down to is the junk thats stored in your websites trunk. using a cms like joomla and drupal will undoubtedly fill your pages with a hang of a lot more excess code than you really need, also you havent got much say in how your content is displayed unless you go ahead and create your own templates (which generally isnt possible yet for alot of people asking this kind of question).
As far as clean google friendly code goes, you can not beat a custom cms built very carefully for the purpose you need or ideally a non cms site which you would have full control over what the bots see where and when on your pages.
This is all a matter of opinion though, theGypsy (who is far more adept at explaining the twists and turns of search engine play than myself) would say that what matters is your conversions on the site as opposed to how the site is put together, essentially you would be wasting money building a perfectly coded website when that money could have been spent on marketing your product. (at least that what i would imagine him to say)
Use Joomla because it is functional and has a lot of community support, SEO and Joomla are discussed in many places which means its is neither unheard of or impossible to have a high ranking, SEO targeted site in Joomla. Click me

I stand for that too:

joomla is best .. i have optimized 10 joomla websites in 3 months ... all websites are has high competitive keywords ... I didn't try with Drupal

Well Joomla can be your best friend...or worst nightmare. The thing with Open Source applications (especially popular ones) is that they are often more apt to be hacked/cracked.
A client recently saw ALL of his rankings/traffic drop to near nothing.... it turned out to be that the Joomla was hacked and links dropped in by a nasty little spammer (hidden of course) - we removed them, updated the Joomla and submitted a reinclusion request - site came back in about 14 days (at considerable revenue loses).
So you should ALWAYS keep Open Source software up to date - and while you're at it install this script which notifies you of changes on the server;

As for the original question... search engines don't care per se... it's more a matter of how much control one has (SEO wise) with the application in question.

I know its not the topic but is that just for Jommla or can it be used with any cms?

It can be used on ANY site including HTML ones... and it works well - we've already caught some nasties on a client site.
